Utopia is the eleventh episode of the third (new) series of Doctor Who. It's also the first in a three-part series finale.
The Doctor and Martha have a stop over in Cardiff to refuel the TARDIS using the energy left over from rift activity. Outside in the distance, we see a man wearing a backpack running towards the TARDIS. It turns out to be none other than Captain Jack Harkness! He's screaming "Doctor!" repeatedly, trying to catch the TARDIS before it dematerializes again. The Doctor sees him on a security monitor, but makes nothing of it and proceeds to set off for their next adventure. Jack is able to leap onto the TARDIS just before it leaves. But as it's traveling through time and space, something goes awry and the Doctor and Martha are propelled all the way to the end of the Universe, 100 trillion years into the future.
The future is a desolate world. Jack and the Doctor requaint themselves with one another. He also introduces himself to Martha and explains how he ended up in present-day Cardiff. His vortex manipulator was supposed to take him back to the 21st century, but it catapulted him back to 1869. Jack has had to live through the entire 20th century for present-day to roll around and the Doctor to eventually stop by. Walking around, the trio find an abandoned ancient city carved into the canyon below them. Just then, a lone person runs across a bridge, being chased by a mob wielding torches. The team reaches him, but are convinced by the man to head towards "the silo" for safety. There, a transport to Utopia awaits them. Utopia is a distant planet where the rest of the human race is said to lie.
In a lab at the base, a professor (Yana) and his assistant (Chantho) are working on trying to get the transport off the ground. Professor Yana gets the Doctor to help him with his technical issues. Meanwhile, Martha's been feeling a bit like the rebound companion with all of this talk about Rose and how there are still new things to learn about the Doctor, including his severed hand that Jack carried around. Yana mentions how he's been hearing incessant drumming in his head and that it's become stronger and more frequent recently. While the Doctor and Jack are down below making sure that everything is ready for launch, Martha notices Yana's pocket fob watch and how similar it looks to the Doctor's. She leaves Yana and Chantho in the lab and rushes down to tell the Doctor about it.
The Doctor is in disbelief over it and doesn't believe her at first. But the dying words of The Face of Boe makes him change his mind: "You are not alone," or rather, Yana. The ship is able to launch and heads towards Utopia. At that moment, Yana opens up the fob watch and the essence contained within is transported into his body. He has become the Master once again. The Master takes charge over the computer system and locks the trio down below, while simultaneously opening up the base to the Futurekind outside. He takes the Doctor's severed hand and navigation disc to Utopia and puts it into the TARDIS. Chantho cannot allow him to get away with it and mortally wounds him with one last shot. The Master limps into the TARDIS and locks it just as the trio makes it into the lab. Inside the TARDIS, the Master ignores the Doctor's pleas as he regenerates into a younger form. As he starts to rev up the engines to leave, the Doctor uses his Sonic Screwdriver on the TARDIS. It then dematerializes, stranding the Doctor, Martha, and Jack in the future.
